Hm..
I think that to truly play on the gender card, you'd have to be in a generation that wasn't moving towards such gender-neutrality. In short, I don't think that having him turn into a girl would really provide much of a pivotal point in the story because many people these days don't honestly see gender as a defining criteria. You're a person either way, so to play seriously that turning into a girl is a big deal might actually be rather insulting or just shallow to a large demographic (especially in the furry fandom). If he treats it like a terrible thing, it's basically putting the thought forward that being a girl is worse than being a guy when truly, it shouldn't matter much.
Mabye twenty years ago the concept could have been used and accepted, but I don't think having it as one of the main plot points will captivate people's attentions. Now, if he were turning into a beast of some kind..
But, that doesn't mean that you should get rid of the idea completely. Having him turn into a girl could be an amusing side-effect or interesting personal development point, as long as there are other solid events that consist most of the plot. But, in my opinion, centering the plot around him turning into a girl simply wouldn't hold the attention, unless you were aiming for the funny aspect that it could create, and play on the humour.
.. That said, it'd probably make a decent comic, because you could easily play on the cross-gender humour, at least for a little while.
Those are my thoughts. Certainly they aren't gospel but I hope they offer you some insight.
